My project has custom Build and Rebuild tools which are scripts in the root of the project. Under Project Properties/Tools, I have "Run From Dir" set to "%rw" When I run the command, SE doesn't change its directory and therefore fails to find the build script.
I also have "Set current directory when switching buffers" on, which may be relevant.
Running x64 on Ubuntu 14.04 LTS.
