Is there a way to get the terminal windows to not track the current directory?
The build window does, as it should.
Terminal shouldn't - especially when you have multiple terminals open.

You need to remove 0x8 flag from def_cd. default value is 11 (0xB). Change to 3.
You can set it from the GUI but you have to change directory. File>Change Directory
