Linux version of SE v. 15.0.1.3 w/ all hotfixes applied

I have my project, that I've re-built from scratch, in which I've configured for "Build with a User Maintained Makefile or Custom Build Command" however, the project will attempt to overwrite that makefile with an auto-generated one on occasion.  I haven't figured out the precise trigger, but it appears to be related to either re-tagging the project or adding/deleting files from the project.  This is very annoying as I've lost my changes to my makefile several times.  Does anyone know how to configure the project so SE won't attempt to generate a makefile for me?
