OK, yes that was it. I had to hit "Merge all" on the right side, as that was the file and the left side was the buffer.
So that issue is no more, but still don't know why I don't get prompted to reload again if I don't choose "Merge all".

You shouldn't be prompted again, but the prompt should still be there.

You can get a copy of my configuration from support case CAS-63763-S6DJ (where I reported a different issue).
Maybe with my configuration you can reproduce the issue?
That configuration was from beta3. If you need my beta4 configuration, I can provide that too.
