Beautify on non-main window applies to wrong buffer

I have two windows with several panes each.  I click on a pane in the non-main window to move focus there.  I then click Tools->Beautify->Beautify (My Default), but it applies the Beautify to the pane in the main window that takes focus when I first click the Tools menu.  I've noticed this often happens with many menu options when trying to apply these to a pane in the non-main window.

This is a limitation. We weren't able to make this work on Linux. You can see how the focus immediately changes focus to a main MDI window document tab when you click on a drop down menu. As a work around, you can bind that command to a key , add it to the right click context menu, or invoke from the command line.
